Postdoctoral position in Cayenne – French Guiana (30 months): Dissection of the genetic basis underlying the radiation of warning signals in poison dart frogs

Start date: December 1st, 2022

I am looking to hire a postdoctoral researcher (PDR) to investigate the genetic basis underlying the impressive diversity of vivid color pattern in the Peruvian Ranitomeya poison dart frogs as part of the funded project RANAPOSA. The identification of these genomic regions will enable to test original hypothesis regarding the evolution of mimicry convergence between unrelated species and better understand how warning colorations can diversify so extensively and yet be maintained at very small spatial scale. This study investigates three Müllerian mimetic species, Ranitomeya variabilis, R. imitator and R. fantastica and genetic samples available includes Mendelian crosses, wild individuals from multiple populations with distinct warning colorations, and both genome and transcriptomes are already available.

Supervision: 
The PDR will be based in Cayenne (French Guiana at the Laboratoire Ecologie, Evolution, Interaction des Systèmes Amazonien (LEEISA https://www.leeisa.cnrs.fr/) and will be advised by Mathieu CHOUTEAU from the Centre National de la Recherche Scientifique (CNRS). In addition, the PDR will interact with other members of the Ranitomeya consortium: Kyle Summers (East Carolina University), Adam Stuckert (University of Houston) and Rasmus Nielson (UC Berkeley).

Requirement:
Strong expertise in advanced genomic: Association mapping, genome scans, detection of introgression and genomic rearrangements, the use of capture baits, short- and long-reads sequencing, good knowledge of demographic inferences tools, linux system, statistics with R.
Good understanding of molecular laboratory techniques: optimization of DNA extractions, genomic libraries and sequencing design.
Solid organizational and computational skills: curation of the genetic samples, DNA extractions and associated genomic data, handling of genomic datasets generated using different sequencing technologies.
Interest for ecology and evolution: especially in the processes leading to adaptive radiation, including niche specialization, reproductive isolation and population dynamic.
Scientific independence: Excellent analytical and writing skills, good relational abilities and capacity to innovate, interest in developing its own research.

Broader context
French Guiana is an overseas department of France located between Brazil and Surinam. Working in Cayenne provides a privilege access to the living laboratory that is the Amazon but also to an inexhaustible number of outdoor activities. A large international community of ecologists and evolutionary biologists are involved in research projects in French Guiana, and many Research institutes interested by the Amazonian biodiversity are locally present (CNRS, CIRAD, INRAE, IRD, Institut Pasteur, Université de Guyane) providing a stimulating research environment and a unique opportunity to build their academic network. The host institution (LEEISA) is young, dynamics, and working conditions and everyday life are pleasant.

Salary: Wage will follow rules from the Centre National de la Recherche Scientifique (CNRS), and will depend notably on experience. French salaries include social benefits such as health insurance.

MODELLING THE BIODIVERSITY RECOVERY TRAJECTORIES IN DISTURBED TROPICAL FORESTS IN LATIN AMERICA.

Supervision and location
Main supervisors: Dr Marie Ange Ngo Bieng (UR Forests and Societies, CIRAD – CATIE); Dr Bryan Finegan (Unit Forests and Biodiversity in productive landscapes, CATIE)
Co-supervisors: Dr Géraldine Derroire (UMR EcoFoG, CIRAD) and Dr Bruno Hérault (UR Forests and Societies, CIRAD).
The PhD candidate will be based partly at CATIE (Turrialba Costa Rica), partly at UMR Ecofog (Kourou, French Guyana) and partly in Montpellier (France). For the first two years, provisional schedule is nine months a year at CATIE (Ngo Bieng & Fiengan), and three months a year at Ecofog (Derroire). The organization of the third year will likely be 6-months in Montpellier (Hérault) and 6-months at CATIE.

Expected start date around October/November 2020.

Context and rationale
Tropical forests play a major role in biodiversity conservation: they host 50-70% of the terrestrial species. They account for nearly half of the world’s forest ecosystems, 7% of the land area and play a crucial role in the provision of many ecosystem services (carbon sequestration, provision of drinking water, provision of wood and non-timber forest products ). These forests have been disturbed (logging and other human-induced degradation), resulting in a significant increase in post-disturbance complex landscapes, representing nearly 2/3 of the current tropical rainforest areas . In a global context of biodiversity erosion, investigating the response of these hyperdiverse ecological systems to anthropogenic disturbances is a crucial issue to predict their fate in a world of increasing pressures.
An increasing number of studies, both on production and secondary forests, show the capacity of these forests to gradually recover their diversity after disturbance, although the recovery of composition is uncertain and long , . A high variability in recovery trajectories and recovery time is also highlighted, due to a high stochasticity and various factors including disturbance intensity and type, stage maturity of plots and environmental variables (climate, soil and topography) .
The PhD work will contribute to understanding biodiversity trajectories in disturbed forests, specially taking into account the recovery dynamics of the diversity of used forest species with commercial value, and more specifically timber species. The presence of these species allows the maintenance of the value of these forests while reducing the risk of their conversion to other land uses more profitable in the short term (agriculture, livestock) . The knowledge produced will allow building « regional » hypotheses on the natural dynamics of biodiversity recovery in production and secondary forests. It will also help in defining rules for the sustainable management of logged species, and set up specific restoration plans within these disturbed landscapes.

Methods
In order to characterize and model natural dynamics of tree diversity recovery in production and secondary forests, in Latin America, the PhD will study the influence of factors related to (i) the disturbance characteristics, (ii) the historical contingency in each plot, and (iii) biophysical local and regional conditions.
The work will benefit from data coming from the TMFO (Tropical Managed Forest Observatory) and the OEFO (Observatory of Forest ecosystems in Costa Rica), gathering all together #200 permanent plots where (i) all trees above 10 cm of HBD have been inventoried and identified and (ii) with at least 4 inventories and over at least 10 years.
The PhD student will model diversity trajectories using innovative Bayesian modeling tools. Much attention will be paid to methodological issues of uncertainty propagation, heterogeneous data assimilation and scaling issues.

Funding
We have secured half of the PhD candidate salary through Cirad funding. The subject has been selected for the funding of the other half by the Doctoral school ABIES. During the second half of May and June 2020, the selected candidate will work with the supervision team to prepare for ABIES selection, which will be based on the candidate skills and adequacy with the subject.

Required qualifications and skills
• MSc degree in quantitative ecology, biostatistics and/or mathematical modelling
• Experience in working in a tropical environment
• Good level of written and spoken English, a working level in spanish and French is also desirable

Postdoc position : Climate change impacts on a tropical aquatic ecosystem


We are looking for a highly-motivated candidate with significant
experience in community ecology to run a multi-site project in the
Neotropics. The applicant must be in possession of a PhD by September
2012.
We seek candidates with the following :
- proven ability to manage field experiments in remote locations,
especially tropical
- available for fieldwork in remote tropical locations for several months
of the year
- strong publication record
- strong quantitative skills
- previous experience with aquatic food webs desirable
- strong spoken and written English, fluency in French or Spanish would be
useful

The PDF would be based at both the Functional Ecology Lab, Univ. Toulouse
(Ecolab, France) and the Biodiversity Research Center, Univ. British
Columbia (Vancouver, Canada), with fieldwork in French Guiana, Puerto Rico
and Costa Rica.

The overall aim of the project is to understand the interaction between
biogeographic changes in regional species pools and climate change, to
build a robust, multi-regional theory of how changes in the hydrologic
regime affect ecosystems. The post-doc will oversee and conduct replicated
experiments in Caribbean islands and in Central-South America, to examine
the effects of disrupted hydrological regime on aquatic food webs. We will
take advantage of an ecosystem that is naturally replicated throughout the
neotropics: the invertebrate food web inhabiting water-filled bromeliads.
This system is especially amenable to studies of food web structure and
ecosystem function, and forms a relevant model system for testing
ecological theory.

This position is contingent on successful receipt of a research grant by
the PIs, with a start date expected in early October 2012.
